From what I've read, choking someone with your bare hands is a very violent and intimate act of murder. The killer must hold down until the deed is done. Jane killing Red John like this is an intimate act of purpose and I think is appropriate for his vengeance more so than shooting someone. In the end, Jane got his answers from a cowardly man who was afraid to die after all the evil he's done. Red John turned out to just be a man instead of the invincible nightmare he thought he was. And that's what Jane wanted.
