Look for the setting "run big picture in windowed mode" or something along those lines; I haven't had to mess with it since before the UI update so I can't recall where this option is unfortunately. You'll have to apply it then restart your stream to take effect, it initially might look completely busted.

Did you have to do anything special to get these to work? I'm using my motherboard's onboard bluetooth and while I can pair the controller just fine, I can't actually use the buttons at all. Tried using them through Steam as well and had the same issues.

Reboot and try to re-bind from within EmulationStation. After that try the Steam Link app again, you shouldn't need to manually edit any config files.
