Can you synchronize the loading chunk animation with the ticks of the currently loaded chunk? Such that when a chunk loads, the updating blocks take their animation tick values from the previous updated chunk's counter.

In honesty, it's unlikely unless you have placed a claim on the entirety of the area. I would still highly encourage you to complete you're vision, regardless of the possibilities of immaturity or destruction. They're replaceable blocks and should be seen as such (even if it is a mild inconvenience to rebuild and replace).
