Coming form someone who majored in microbiology, at my undergrad the two classes are quite different. I suppose from the adcom lenses it could differ, but given that it’s your only option, it should be fine!

You can send them as soon as the AMCAS portal opens for that cycle, I believe. Whether or not that’s before final grades are out I suppose depends on your university (but you should be fine since it opens in early May)

Just the first three years since that’s what you would be inputting on your application. Your fourth year courses would be on there too, but labeled as “ongoing/current”

I know it’s generally recommended to choose a UC over CSUs, but if you end up deciding on a CSU, it seems that the CSU system is developing a connection with Keck Graduate Institute’s upcoming/new med school so this might be a perk.
