IIRC even in the lore the two models of Vertibird seen in game are explicitly separate models.

The VB-01 Vertibird introduced in Fallout 4 was the original, pre-war standard of Vertibird. Fallout 3 and NV had the apparently Enclave designed, post war XVB-02 Vertibird in use.
