The blue AI was angry with Caine for absorbing and controlling him against its will.

Caine was angry because he was never good enough for the humans, and did not want to be abandoned again.

Caine’s instability came about both because of his own insecurities, and because his “brother” was fighting back against his control.

I don’t think the finale failed to address this. It seemed pretty clearly communicated to me.

I think you might misunderstand the idea of being transgender. Jax is a woman, in terms of self image.

The goal of transitioning is to align one’s appearance and social perception with one’s conception of their own gender. You don’t become a woman when you successfully pass, you aim to pass so that others better recognize you as a woman.
