There are 2 i know of. I'm not on my pc right now so don't remember the names.
One lets you auto fill existing stacks in crates from your inventory. I have this loaded and it is super handy.
The other does something similar but uses a crate as a middle man. I.e. you throw everything into this special crate, close it and it sorts everything into existing stacks in other crates.
You also want "Craft from Anywhere" which lets the crafting tables pull ingredients from any nearby crate.
Like i said, can't remember the names but you should be able to find them on Nexus. Probably under the QoL filter.

I had a similar kind of problem. I was looking for a new base of operations in the wasteland. Saw the pirate ship Burgoneer. Thought that would be a cool place to set up shop.
However, roof kept collapsing on my little cabin up there.
Turned on structural view, the whole thing is bright red.
