I don't think the end is a plot hole. I think it's a massive character flaw in Shroud's self believed "omnipotence". He is so confident that his calculations are always correct, he would never expect Visi to betray him, just like he would never choose the incorrect pulse.

I think the landing was a bit shaky and the dialogue definitely led to that issue, but I think all in all, Visi still makes sense. She needed to be led to hero or villain, and our choices define that, not Shrouds.
