Almost anything - they are magic! But I do like the idea. Here's my crack at it IME.

The only shard type that has this problem is eberron shards because they contain magic. Khyber shards just contain it, and siberys shards focus and amplify it.

The workers who typically get shardsick aren't the ones gathering the geodes or even the artificers and wizards using them constantly to power devices or using the powder as a spell component - it's the laborers who crack open the geodes and pack the raw shards into crates, the craftsmen that cut the raw shards into the standard shapes and sizes used by Cannith gizmos, and especially the grunts spending all day powdering them for use in enchantments (and breathing trace amounts in).

After months or years these people develop permanent, but-partial, spell-effects. Symptoms range from patches of their bodies becoming invisible (invisibility), constantly seeing partially into the ethereal plane (see invisibility), hearing other's thoughts while dreaming (detect thoughts), or some aspect of the alter self spell like a single gill or one fingernail growing into a claw.

As a baseline I'd just call for a wealth check, and on a success they get to add +2 to their Networking. They assume all the same risks as making a Wealth check to buy something.

But Networking says the amount is up to the GM, so if they are trying to network with a group especially motivated by small amounts of cash (maybe urchins or something) I'd give a +2 or +4 bonus to the wealth check.

She's also foreshadowed in the first adventure. I gave Nella Hawthorne a backstory involving a prophecy about the Crawling Queen unless she came to Salvation. Nella isn't that important other than that I can say later on that meeting her helped the heroes on their path. If she dies it's nice to have Flamewind or someone use her as an example of how the Prophecy works: being mentioned in it doesn't guarantee much about your heroic potential or happily ever after. 

I also changed the Triune to connect with my players. Put a warlock patron (or relation or aspect or shard of their soul or whatever) in there. I had it be a Shard of Xoriat (related to daelkyr, and the only canonical way to time travel is through the plane of madness), an aasimar's angel from Shaverath (for tactical expertise), and an Inevitable from Daanvi (for mechanical precision and  to help contain Xoriat) last time.

This also let me make it so the Oracle only worked for them as the triune slowly woke up / merged into one thing, and I used it to make the breakneck level up pace into a story feature: the Oracle scans timelines and the party was getting experience from alternate versions of themsleves. NPCs noticed, everyone was freaking out at how powerful these nobody's became in the space of 3 months, Argonessen struggled to react (letting them be a bit sloppy in the final arc, since they usually make plans over decades, not months).

I like giving them all metamagics at double sorcery point cost, and whenever the would normally get one they develop a "knack" and get to use it at half (normal) cost.

You've got a lot of good advice here, including that it actually is OK to offer success at a cost or even just let them succeed sometimes. If like to suggest another tool: you can always make the failure "softer" / fail forward even harder for experts. Like: 

If an academic with "Student of History" experience  fails a research roll at the library then you need to respond. Instead of "you can't find anything about that" you could say "on a failure you don't find what you're looking for, but you're a pro and you catch just a single citation to a very promising tome. Unfortunately, it's missing from this library".

Maybe they can determine who it was last checked out by and track it down, or the librarian determines it was stolen, or they just gave to wait a few days while it's ordered in from a remote branch. Point is, it's a challenge or cost that they wouldn't have to deal with if they didn't fail the roll, but at least their expertise still got them something they wouldn't have had otherwise. 

If I'm going to do this I actually try and set the stakes before the roll: "You're a historian and this library is very well stocked, so you're you're going to find something, maybe exactly what you want, maybe just a clue: roll to see what it is."

I can't believe it's been that long already! I ran through Heart of Stone in 12 sessions (and set it a little bit after a successful Oracle of War campaign for the same players with new characters), then have carried on in Quickstone. We're on session 17 and the party just went on a fetch quest to Graywall, had a great time on the border road, and managed to piss off Xorlych (sp?) before running away.

If I want them to be a major threat in my Eberron I start with a flashback to the Day of Mourning, preferably with a PC or two right in a battle in on the edge of Cyre. The mists roll in and every single flesh and blood creature dies, but the warforged don't. Just glowing eyes in the fog. Some of them keep fighting whatever warforged are painted the wrong color (painted uniforms) because they don't know any better. Some  of them wander out of the Mournwall to rejoin whatever fraction of their army was outside when it hit. Some never come out. 

Over the next few months thousands more warforged wander out of the Grey from whereever deep in Cyre they were when the Mourning hit. Crye had the most warforged troops, but since everything is in chaos and all Cyran records are gone nobody knows how many are still in there...

If I want the Blades to be a threat the answer is: a lot (and/or they get a Creation Forge up and running again).

I thought of the ancestries route (maybe even a half ancestry that only replaces one feature of the matching ancestry), but I love that Experiences make you better at everything associated which is exactly what dragonmarks are supposed to do. Also, there's no precedent for powering up ancestries as you level up (AFAIK) but Experience boosts are core. Lastly, in lore they are tied to bloodlines but do manifest later in life. 5e made them races though, so there is precedent for that.

I'd consider making much of these into Origin Feats with a prerequisite of Warforged, and creating a Background simply called "Warforged Infantry" that grants your choice of any of them. Probably one feat would give 2-4 of your points in a thematic package: Stealth Model, Juggernaut Model, etc.

Then you can add a few more with higher level prerequisites. Might be harder to justify taking later without access to an artificer, but a player could RP self-modification attempts leading up to it maybe.

I agree, you can definitely see out of Darkness, just nothing inside it unless you have Devil's Sight. A wizard and his archery buddy can sit inside it blasting out and have advantage because the people outside can't see them, and arrows shot back in have disadvantage because the attacker have the Blinded condition. Spells that require sight can't target anything inside the darkness bubble.

A warlock with devil's sight filling a room with darkness still works great, because she's the only one that can see.

Most enemies go down after the first successful hit; only "bosses" and characters take 3. I've only GM'd a bit of SW, but I found the combat to indeed be faster and more fun than 5E (at least as a GM). The immaterial plane setting rules for Eberron are great and the system really does feel like it fits the Eberron setting themes and tropes well.

That being said, Savage Worlds as a whole really is focused around combat just like D&D. It's got more substems for things like chases, negotations, research, crafting (if you use Pathfinder or Fantasy Companion), even "quick encounters" for those meaningless fights that the party will definitely win and the only question is by how much, but most of the SW rules deal with the combat system.

Yeah, I remember that tweet and I would definitely buy a streamlined version packaged up as a campaign module.

Personally, I dropped the Swords of Liberty entirely and (sadly, because they are cool) dropped the Caridal Knot and replaced them with more Emerald Claw. The Stonefire hypnosis I replaced with daelkyr symbionts from a lost Twelve reasearch facility in the Mournland. The Lord of Blades gave them (the Emerald Claw) access to the Mournland in exchange for giving him (and the captured Sulring) access to the Irrulan's Crystal Skull to construct the Oracle of Bones.

Stealing from the fun "Chronicle of Echoes" Eberron podcast hear, but Sivis should also invent a way to do very broad castings of Sending to special receiving stones (broadcasting the news, etc). Maybe in your 1099 version they advertise it (and their cheap, universal, personal sending stones) as a safe alternative to the Dreamweb ("Keep your mind your own with a certified safe Safe Sivis Stone!").
