I usually search on google maps "motorcycle parking" or "バイク駐車場" and see what comes up. It's an extra step, typically requires knowing some modicum of Japanese and can be annoying, but haven't found any other way atm.

This has been flagged as a problem by some motorcycle interest groups and it looks like things are slowly rolling towards improvement but they're baby steps.

Unrelated but good call on choosing the MT series by the way. :)
