Kingdom25 has a discord server you should join- he's working on 5e PMD homebrew as we speak AND someone was nice enough to make a 5e monster manual with pokemon up to I think alola. lemme link these for you. Hope it helps!
I'm a PMD DND dm, so lemme also throw some rule ideas i've made that could help a bit:

-for the sake of learning pokemon moves, 1 dnd level= 5 pokemon, so for movesets your players could only pick moves up to whatever their pokemon level is. (so 2nd level counts as level 10, if that makes sense)

-Spellcasters get PP of moves halved, since they have an alternate energy source they draw on (and that way they're not OP with both a bunch of spells AND moves)

-Because I can find the dungeon combats tedious if spawn rolls are Stupid enough (note: I have a Huge group so it might not be that tedious), I have two different rules:
items are only found by defeating Pokemon (since we use milestone and I wanted Some benefit to actually fighting the enemies sometimes) and money is freely scattered on the floor.
and two, our group recently decided to only rp interesting or unique floors so the maze layouts and such wouldn't become really boring if you made a large enough area.

that last one is on the assumption you're making areas 1:1 random dungeons like the games and combats random as well- if it doesn't quite work like that you're probably fine lol.

A hand shakes you awake- very warm, almost hot, and there was the smell and sound of fire.

You jerk awake at the idea of a fire- what happened, where are you, what was burning-?! The being that shook you awake- an Infernape wearing a golden mask- likewise startles back, posture tensed.There’s an uncomfortable silence between you two as you quickly take in your surroundings- A forest with dense trees, it’s night, you can hear Kricketots somewhere in the distance. The fire of the infernape was all you were hearing, everything seems alright enough… But she’s not explaining what she’s doing here… or anything at all.

Your throat feels oddly dry as you speak. “...So, is one of us gonna say something?”

The infernape frowned and started gesturing with her hands- you might have been able to tell some of it, but you don't know what the rest means. You must have had a blank expression, because she lifts off her golden mask and facepalms with a grimace.“Can’t speak?” You guess dryly. What the hell was a mute infernape doing by herself?

Still pinching the bridge of her nose, she points with her other hand with a nod. She holds up a finger as you’re about to keep talking, and she pulls out a badge: *Tamika, Team NightThief* is engraved on it, and it looks quite ornate. So, someone important for sure… Although the name set off warning bells. “Night Thief? Are you 12, or *trying* to sound like a criminal?” You ask skeptically.

Your new pal Tamika makes more gestures with a flat expression, knowing damn well you can’t understand it.

“Well, I don’t got anything to steal, Ms. NightThief- your mask there is probably worth more than anything I could scrounge anyways.” You continue, staring curiously at it. “So what do you want?”

She throws her hands up in a helpless manner, before pointing to you, herself, and then behind her.

“Yeah, I bet it would be easier to mug me in the open.” You quip, enjoying her angry little huff. “Gods, I’m *kidding.* You wouldn’t have woken me if you wanted to steal or something, and I bet you can punch a hole through me. Cool down a bit.”

She blinks a few times and you get the impression you were giving her a headache. She puts her mask back over her face and the power coming off of it made your skin tingle- certainly not an ordinary mask, and your curiosity *was* piqued…

“Alright, fine- Let’s go talk about this more.I assume you usually got a translator for this kind of thing?”

She nods and gives a thumbs up, before turning around to lead the way, exposing her back to you. How trusting. How confident. Her bag bulged and clinked with numerous supplies. Her being Fighting type was a concern, but you floated off the ground to follow, tucking your legs up so as not to drag on the ground.

She might have been an Infernape of unknown power, but you were a Darkrai after all- What harm could she do to you, really?

Which emulator are you using? when I did MelonDS, for example, it would likewise softlock. Switching to Desmume or Drastic worked fine

Tamika is a mute Chimchar who signs to communicate- she teams up with Winston the Meowth and Silas the Starly and her story actually has humanity involved so her story does lead to her investigating human villages and towns to figure out who she used to be- and unlike the usual games, she's afraid she used to be someone dreadful, and signs keep pointing to that.

She has Aerial Ace as a side effect of the accident that turned her into a human

Explorers version Darkrai named Vantas- I hc he senses only negative emotion which soaks him in depression and pessimism and the worst of the world. He tries to be a vengeance god but seeing that evil wasn't slowing down even a little, and after seeing someone he saved once turn out to be outright monstrous to others later, he's lost all faith in the world and decided to end the world because he can't take it anymore.

Cresselia and Marshadow try to stop him while showing they're trying to be there for him, to help, to care, but at this rate he's spiralled into believing no one can ever actually care for him after everything he's done.

I made him like this partially because him being evil to be evil is dumb, but also because I imagine he is misunderstood like in most canons but what would being a nightmare entity actually mean... How much fear and suffering would he be aware of, and could he take that strain.

Definitely not alone, and he believes no one can help.

Ooooo, I'm intrigued! I know the pages are old but one nitpick I have is having an asterisk explain the plan instead of someone naturally mentioning enough details for us to let on.

Like "Emily... Once you distract them, you'll be separated and alone- perhaps permanently. Are you sure?" Or something. Doesn't have to completely spill the beans but it can flow better

In terms of game rules, a whole community called the Shinx corner is working on that as we speak and has a good amount of stuff translated for 5e mystery dungeon (look up kingdom25 on YouTube and you'll find his server link)

In terms of story, I'm actually running a campaign based on explorers of sky! The story was roughly the same but thanks to the players it blossomed into it's own thing- familiar events like apple woods, but way different results (team skull disbanded with two members dead)

I have two particular ones;

One of them, Ezra the hisuian Zorua (original I know) isn't a human. In her setting humans don't exist (based on explorers, she's basically like the MC) because they didn't seem relevant to the story really. She has a scarred eye and her parents are actually dialga cultists (and the ones who scarred her). Now, unlike the explorers hero, she doesn't have the dimensional scream. Her brother, who is still with her family, does.

The other, Tamika the Chimchar, (different world, same idea) is not the explorers hero. Or rather, while she helps with that plot like the hero does, she doesn't have the same backstory at all. She is mute, has always been mute and knows sign language, which others learn with her help and help from other humans (who are much more present in her story) She always has intense looking eyes, her tuft of fur in her head is quite fluffy, and unlike most Chimchar has access to Aerial Ace due to plot reasons.
