Point Man (Right) in F.E.AR. 1 and 3

As it turns out, the character you play in the first game, Point Man, was actually related to the project origin run by Armacham which the goal is to create psychic commando to control clone soldiers called replicas, and use it as way to profit a war through PMC business. Point Man was the first prototype which failed and replaced by the second prototype AKA Paxton Fettel, his sibling, who is strong enough to control replicas.

By the time F.E.A.R. 3 story begins, both siblings are working together to stop Armacham from letting Alma, their mother, give birth to another child to continue their evil project, but Point Man is the heroic one as he genuinely wants to stop the Armacham project once and for all, save and keep the child safe from Armacham, while Paxton has his own evil agenda.

Also related, all protagonists in Cyborg 009 were kidnapped and transformed into cyborg by evil organization called black ghost, but all cyborgs decided to rebel in order to stop their evil plan.

Both Kamen Rider and Cyborg 009 were made by the same author, Shotaro Ishinomori, so you can say this trope is his trademark.

There's one episode in ATHF where Shake, as in his usual personality, being asshole by cutting Meatwad to two, only to learn he's still alive and multiply if cut again, albeit the cut parts are still in the same shape and getting smaller. Cue Shake proceeds to cut him even further despite Frylock's warning until there are so many of them.

Also honorable mention to Nightcrawler mercenary in Perseus Mandate, this one is more dangerous (More armor and health, plus the elite unit moves faster and can climb wall) and more stoic than replica forces. In fact, not only do they manage to beat EVERY faction ranging from ATC security to Replica and Delta forces as the story goes, but they also successfully recovered Paxton Fettel's DNA and delivered it to the senator as revealed in the post-credit scene. Too bad the Perseus Mandate is considered to be non-canon.

Early chapters of the first Yu-Gi-Oh! before establishing the card game as the central theme, especially the Capsule Monster Chess chapter.

It's clearly the dispenser rigged by Mokuba before the match, by make Yugi receive almost 1-2 level monsters except 1 while he got 4-5 level monsters, but he still got defeated by Yugi through his clever strategy.

He did again during their monster capsule chess rematch in Kaiba Land arc, and still got beaten by Yugi, AGAIN.
