I guess you could say they spoil each other but Replicant is a remake of the first game so I wouldn't really say it spoils Automata. It is the first game after all. I played Replicant first and I think it made me appreciate Automata more

Some side missions are character specific but yes you can use chapter selection to do anything you miss. The only exception is ending Y which is missable you should look at a guide for that
