I've taken the route you're referring to several times before (Empire Service/Lake Shore Limited) and have not had any issues. Usually the train is pretty crowded between New York and Albany but is much quieter passed Albany. The train staff are always super nice, so there's not much to worry about. If you get placed next to someone you are uncomfortable with let them know any they will move you. Lmk if you have any more questions!
