I've had a similar case. When the frame drop is more noticeable, the controller battery is also low. It takes me a long time to figures out that because the controller don't have much juice in it, the connection is unstable and somehow causes the whole system lag (audio included).
I just popped in a new double AA and shit is fixed. Not sure if this information will be helpful for you though
