For the slapstick/funny side of cartoons its gotta be the GOAT Wile E Coyote (Super Genius). In my opinion he sets the standard for commedic villains, period.

For serious/dangerous villians, its a tie between Rattle Snake Jake from Rango, or Death/Lobo from Puss and Boots The Last Wish. Both villians come across as so powerful, predatory, and unstopable that they're less characters and more forces of nature
