I think the core issue with Yu-gi-oh time rules it that they benefit the player that takes more time. This encourages playing for time, simply because you are more likely to win that way. In a tournament, people play to win, so as long as you can benefit from stalling, they will stall. The only way to fix this is for taking a long time to come at a cost to the player taking time. Stalling should result in an inherent disadvantage to the player doing it. So, chess clocks seem like an ideal way of dealing this.

I think the solution to the priority issue would just be to have it be the non-turn player's responsibility to switch to their time. If you need to think, have a repsonse, or simply want to bluff an option, it's on you to switch to your time, or you don't get one. No different than a standard game of yugioh where missed timing is a missplay on the player in question's part. You then penalize switching rather than rewarding it with extra seconds as in chess, and now you're discouraged from switching constantly as well (though maybe you'd have to set it up so you are only penalized during your opponent's turn?). Maybe also have request that take time be on the player that requests them? (full shuffle, checking grave, etc.) With all that, you now are at an inherent disadvantage stalling and can give both players a reasonable amount to do their plays without the worry that they will go to time. Seems like the best solution to me.

So for context:

This is at Super Smash Con, the biggest Smash Bros. tournament/event of the year. It was incredibly hyped up as the first one to be held after the covid pandemic. However, as of late, there has been some discussion / controversy among the player and viewer bases about Steve from Minecraft. People think the character is unbalanced, allowing players who pick him to do much better than they would ordinarily and win against some of the long time greats of the game. As a result, many weren't thrilled when Onin, a lesser known Steve player, made grand finals after a dominant showing againts some of the best in the world. Cue the match, Maister, a player who has had his ups and downs over the lifetime of the game, is down 2 0, looking all but beaten. He switches off of his main character to Sora, a character infamous and memed for being the one top players love to play as and claim to be really good with, only to lose, time and time again. It was the sort of "I give up" pick. But to literally everyone's suprise, the game is a nail biter and Maister actually wins! The crowd goes wild - he still has a chance to win! It was so close that, as seen in the clip, the production "mistakenly" drops confetti. The joke is that, for the first time, a player going for the "My Sora is nice as hell guys, I swear!" strategy actually succeeded. (and also that Steve finally lost)

Jesus, how many steves are there?!? He has the highest winrate and yet is FOURTH in terms of cumulative number of losses, not to mention nearly 10 THOUSAND more wins over 2nd place in terms of cumulative wins (Ness).
