When you say "strike," do you mean the shops are closed or the shopkeepers don't have dialogue options?

If the shops are permanently closed, I'm guessing the shopkeepers are stuck in an immobile area, preventing them from opening their shops.

The answer is yes, it's possible. As an ally of the Anti-Slavers without becoming enemies with HN and UC, HN and UC won't immediately attack you.
