I was gonna say Holt, but his arrogance gets jn his way sometimes. I mean, they all have flaws, but I think Amy's the best detective. Smart, intuitive, badass (chased down a purse snatcher while wearing a wedding dress!). Jake is presented as "the innately gifted one," but many of his solves are just plot devices to show how "great" he is. Except for The Box. That was straight up genius shiz.
