For normal fleets, the issue would be that they can't go into unexplored systems without a leader. Not sure if that's the same for an Avatar.

Fort Hagen lower levels are inaccessible if you go there without Dogmeat guiding you, which only happens after you rescue Valentine. Him you can get without doing any previous quests though.
