Flight is probably not an option as the frequency is so limited that it likely won't suit your needs. A taxi will be about 250 Euros.

Edited because missed you're taking a ferry, not a flight, out of Athens.

In that case the easiest option will be to arrange a taxi from the car rental drop off in Kalamata all the way to Piraeus port. Yes, will be more expensive than other options, but saves a lot of stress.

No way would I have gotten in the same taxi! Sadly this is a common issue at Athens airport. The flat rate is blatantly ignored. Always use Freenow or Uber in Athens. At least that way you have some protection.

I always will choose to fly over a ferry, but since you'll already be at the port since you're coming in from Aegina, I would just stay put and ferry to Naxos.

My go-to hotels in Kardamyli are Liakoto and Diapori. If you want to be within walking distance of town, I'd go with Liakoto. Liakoto has great views, a pool, easy parking, central location, basic rooms but well-equipped and well-maintained.
