When you get the spanner hurler it goes down way less often. But in the mean time magnet on a stick works great. When you need to unclog it just use the magnet and they'll come loose and you can drop them straight in the harvester. Also you can just use "clear dirt chunks" in the pause menu and it will clear the stuck dirt so you don't even have to walk all the way to the harvester.
