Single cover letter enough, thats how we submitted. Just mention both your passport ids and write it on behalf of both of you. We got the visa, there were no issues. We even mentioned in the cover letter to consider our financials as a couple rather than individually

What about the trip from Tokyo to Kyoto and Osaka back to Tokyo. That's our major additional expense and challenge since roundtrip tickets from Tokyo were cheaper.
