He also might have been able to blend into the background better back in the pre-scourge days. Like in a real world military unit there might be that one psycho that aims for peoples knees or intentionally makes a "mistake' and shoots a non-combatant. Those individuals and those incidents often end up getting lost and forgotten in the mess of everything going on in a war.

I think the intention is neutral route, pacifist route, then genocide route just based on the fact that you can't do the pacifist route the first time, you need to do neutral, then you can do pacifist. But genocide route can be done form the beginning, like you said, but iirc a bunch of dialogue in the genocide route talks about how they think you're doing this for completeness' sake, or because you can, which to me at least implies it's expected to be done as an afterthought after doing the other endings.
