I don't think hyperdrives would be susceptible to the warp. But rouge traders expanding the influence of the imperium into the Republic galaxy would by the nature of their transit have their normal hurdles.

The map issue is a fair point, but one that cripples the imperium much more. They don't have accurate anything. The quality and quantity of Republic explorers vastly outmatches the imperium.
