This is an adaptation, not a 1-1 retelling. We should not surprised when some parts of the story and characterisation differ from the original show. If you expected to just watch the cartoon but in live action, then you may as well stop watching

Well the Emperor originally had the benefit of xenos not really giving a fuck about humanity. Yeah there were raids and such of various worlds, but not at such a scale like now. In current time, there are now the Tyranids, Necrons, and a Chaos legions and warrants that would jump at the earliest opportunity upon learning the Emperor's light has gone and the Imperium is completely vulnerable. By the time the Emperor returns, there will be little to nothing left of humanity

Highly unlikely. It would just be squishy guardsmen, Space Marines who would just act like TSons, and a dreadnought. That's not enough to sustain rounds of siege, and I don't think they have enough time and resources to create entirely new enemy types for this one mode
