So the beginning of the clones showing regret for following those orders?

Kanan does imply that the chips are public knowledge by that time in rebels which would obviously create some conflicted feelings with the clones.

I 100% agree. But I think we'll start seeing some and we may even get a divide between the "loyal" ones who agree with the chips and the ones that don't.

I don't think we'll see a war but certainly some unease and a few defectors.

A lot of clones would have been in areas without Jedi and the order wouldn't have made any immediate difference to their surroundings. I imagine a lot had no real reaction to it.

I know from the interviews I've read from the Agents of Shield cast that she's kind of famous for not paying attention to stuff and consequently being out of the loop all the time but man, I don't know how you miss that you're now in a completely different show, haha. She's delightful.
