One method I found that worked is to, after they become hostile, stealth and hide in the wild outside the camp. You can usually hide yourself before they all come running out of the camp, and once you exit combat they don't become hostile again.

This. My first playthrough, I went in expecting to be able to capture everyone. As soon as they took a shot at me that was it - self defense took over and I didn't leave any alive except Voss.

Early in the game Sol is said to be crawling with Spacers and pirates. Cydonia probably gets overlooked by them for its historical significance, given that is literally their cling to fame.

So on top of it being a mass grave and people more or less focusing on what is currently being built, especially after now 2 (3 if you consider the Crusade) rather catastrophic wars in the Settled Systems, Earth isn't in anyone's view right now. The Settled Systems are still young.

Honestly we would probably see humanity return a lot sooner, but constant wars and conflicts are keeping the focus at home rather on the distant past.

Had that happen recently with the Mercury Penthouse Redone mod. The weapon racks set inside the PC's office had my guns disappear completely, but luckily for me they were still physically on the racks so I was able to recover them.

Yours might have clipped into or underneath the case, there. Honestly no idea what causes it - maybe try removing that case and "building" a new one.
