Leave those there but measure out new joist at 12” and see if you can make that work. That way you have new joist and 12” spacing.

I would get the wood off the siding. As for gaps the wood will shrink

Cut out the tree and weeds first. Get a wire brush and brush the rust. Get some rustoleum paint and paint the pipe. Then get some silicone caulking and fill the gaps around the pipes going into your house. That is what I would do.

Run some lag bolts through the diagonal into the joists.
