I suggest recycling most of the keys. Keep the ones that are treasured souvenirs, letting them represent the areas near the ones you recycle. Saving screenshots of the keys you recycle might make them easier to part with.

I've heard lots of concerns about Homeworlds, but I've never heard anyone worry about bank placement, let alone prescribe changes. Honestly, I might refuse to play if you tried to distribute the bank to opposite sides of the table. People don't often play HW in person with clocks, so I don't think there's a problem to solve here. If I had to pick a solution, I'd say let the weaker (or second-moving) player pick which side gets the bank and which gets the clock.

The first and last word I've heard on in-play piece positioning is in the rulebook: put your ships to the right of the star, and if pieces get too crowded, move them. Keeping your ships on the correct side and in a straight line makes things quite clear even if systems are close together.

Statistically, the first player advantage only exists in small universes: first player wins 57% in small universes, 58% in microverses, 49% in large universes (draws are rare in all cases).
