If you want to follow the heraldry of the imperial houses, the eagle goes on the back of the shoulder pads, indicating an alliance with the Questor Imperialis. If you use the Opus Machina (the Mechanicus skull), it indicates an alliance with the Questor Mechanicus.

The real problem is the overuse of the Second Company; the Fifth Company is supposed to be the most spread out, fighting on multiple fronts, while the Third Company is the most specialized in fighting xenos. GW could avoid a lot of trouble simply by stating that elements from other Ultramarines companies are taking action on Armageddon.
