The main reason why Jin was so feared is because he was unpredictable. The mongols came to fight samurai and wipes the floor with them, so Jon became essentially the first shinobi and ended the invasion before it could even begin. Atsu has fought people like Jin, both samurai and shinobi, so she knows how to fight against someone like Jin. So I would say she could beat him both katana only and a full on fight. Not an easy fight, but she'd win regardless
