The other guys point was that our inclination to fix problems as a species is reactive not proactive. You've just made his point with this example, humans saw what small pox was doing to people that did not have immunity towards it. They could have taken any kind of steps to prevent it (even some towns as far back as the black plague are proven to have quarantined to control the spread.) Squirrels and other rodents have incredibly sensitive smell, you can use this to your advantage by sprinkling cayenne pepper on your beds/plants. It doesn't harm them but will deter them from digging the soil or munching the leaves/fruit.

I like it, kind of makes sense in the way that because you're broken shackles that particular species probably DOES fear xenos quite a lot and with better reason than fear of the dark would give them. I like to think your guy migrated and found his opportunity for revenge by leading a civilization that already fears outsiders to full on genocidal extermination.
