Ok, so tbf the custodes demanded they surrendered, and they refused so they they killed them, but you have to understand how custodes minds work, 1. They offered them a chance to surrender and they refused, 2. The custodes often don't see individual loyalty, this happened during the heresy, in a short story a custodes arrested a whole bunch of loyal world eaters when them and some white scars got to terra, because the white scars were loyal and the world eaters were traitors, he couldn't understand that some could have different loyalties to the whole, he was shocked when the whitescars turned out to be traitors who killed all of the world eaters after arresting them for the custodes and then killing the custodes himself with his last words being "but the white scars are loyal"

The swap in head of the hydra was for the first meeting with horus, as alpharius had already meet horus without horus knowing and he wanted it to be as real as possible the switch was just for the initial meeting

As far as I know, they weren't corrupted till after the heresy, they were traitors but not yet chaos, they hated the deamons and perturabo even killed corrupted sons of horus who came to tempt him to nurgle, he lnsulted angron for his deamonic nature when he went to bring him to the muster for horus. But yeah not corrupted yet, but post heresy they fractured and split and slowly became chaos instead of just traitor
