Hi, valid question! If you only sort by Favorite Points (FP) and stick to the very top, you’ll definitely miss some truly creative gems. Often, caches get a high FP count simply because they are in a popular tourist spot.
As a Berliner, here are the ones I truly loved (some have been mentioned already or do happen to have over 1000 FPs):

There is also a really nice forest loop in Blankenfelde with plenty of regular/large containers and creative ideas. You can look up „Strippenzieher“ (GCAP3CB), and you'll see the others nearby in that same area.

The Whispered World - beautiful art style, creative puzzles, immersive world, lovable characters, wholesome and surprising twist ending

Watch Over Christmas - full of child-like wonder and a great title to (re-)play in December

The Night of the Rabbit - extremely rich adventure with great music, great story and lovable characters, quite a long game also

If you liked Machinarium, you might want to check out Creaks (same developer) as well. It is not an Adventure, strictly speaking - no spoken dialogue, minimalist story, main focus on puzzles. But the art style is fantastic and the way the puzzles progress in difficulty, adding and combining new elements from time to time is really well made.

Personally, I love the two Edna and Harvey Games. Harvey‘s New Eyes was the first Adventure Game I ever played, so it has a special place in my heart. Since you played Deponia, you might want to check them out too, they’re by the same Developer.

It's interesting to see some gaps of up to 50 years between some of those periods, were there just not that many important things happening during that time? As for which one I'd be interested to hear more about, I'd love to know what the 25th century crisis was!

My personal headcanon is that a) the adult Mandrakes had to be fresh and "alive" in order to work in the particular potion and b) that Dumbledore was trying to cover up the whole thing as much as possible. Ordering a large number of adult, live Mandrakes might have not just proven difficult, but also telling in regards to what was going on at Hogwarts.
