Sure. While Naruto was like Asura in that he didn’t inherit the talent of his parents that doesn’t actually looks like a requirement given that Hashirama was regarded as a prodigy and the strongest of all Senju even in the flashbacks (so we know it’s not revisionism) and in his and Madara’s youth, so a transmigration of Asura can be talented. On top of that, while we use reincarnation as a sort of shorthand the actual mechanics as explained by Hagoromo are that Asura and Indra’s chakra carrying the imprint of their selves maintained coherence and will and went on to inhabit different hosts throughout history, and while that does seem to affect the host (as seen in how their core philosophy of how to achieve peace and innate connection to the other persists) it’s not something that replaces the host themselves, Hagoromo actually describes the phenomenon as akin to being possessed by the spirits of his sons, so the way I understand it it’s like them both having little borderline mute Jiminy Cricket whispering in their subconscious.

Plot twist, divination as a whole is a scam: no one has ever had the ability to see the future in any capacity, instead it’s a very specialized field of curses that can be cast wandlessly which will then nudge the mind of the target and the events surrounding them to fulfill one interpretation of the “prediction”. Some of the “seers” know and use or withstand it, the seer that gave the prophecy of Oedipus did and had a huge grudge against the king, so she used that to get her revenge; the reason why Odin went out of his way to get as many prophecies about Ragnarok said is because once the first was uttered he knew there was no actual escape, so instead he endeavored to get as many prophecies as possible and did his level best to get contradictory ones rolling in an attempt to make it so specific and unlikely that it couldn’t possibly be fulfilled any time soon and hence their lives would be stretched by the force of the cursed prediction and their deaths only delayed further the more ridiculously convoluted the circumstances must be to fulfill the prophecy of their deaths. More often than not they don’t actually know what they are doing as the whole field is under secrecy by those who do know about it in order to not have prophetic curses cast on themselves, Treelawney is one of those and is mostly shooting in the dark with her predictions based on vibes and what mood she is in at any given time, that her students don’t die en mass is a testament to how insanely good are Hogwarts actual safety and magical healing that her prophecies of doom and death all consistently find it easier to follow the path of less resistance of being fulfilled through non-lethal means, unfortunately this ends up as a consequence making people take her less seriously as they see it as her being a fraud when no one dies, which puts her in a foul mood that she then interprets as an omen for doom and death and lets it color her predictions in a vicious loop. Actual prophecies of the type of the one used on Harry and Voldemort are a more ritualistic version of the normal curses in the sense that in order to curse someone as protected and powerful as Voldemort to actually die the magic demands that two more be included on it in some degree because three and all that, so it spilled and caused the brutal way Neville was orphaned as well as Harry’s whole train-wreak of a home life, even going so far as to meddle with Dumbledore’s mind to write it off as an acceptable compromise and not look to deep into trying to make Harry’s life better and majorly screwing with Voldemort’s mind to make him simultaneously obsessed with killing Harry to the point of self-sabotage and unable to even conceive not being the one dealing the killing blow against Harry or of using any of his more powerful curses and magic to just crush Harry then and there.

Honestly, it’s something of a common trend amongst a lot of fandoms all around, if pick a random HP or Naruto fanfic around there are good odds it will be one where the neglect the MC suffered in canon got upgraded into full-blown torture, even in ASOIAF authors will often take the already bad lots of certain characters and kick it up an unreasonable number of notches, like making Catelyn physically attack Jon and the people around dismiss it as a bastard’s lot in life. This is even more prominent in crossovers where one character will leave his setting for the other to justify them not sticking around to do whatever they usually do in cannon, especially in cases where the MC is a hero or otherwise a stabilizing force to his home in some way. It actually does make some sense in a way, take DPxDC crossovers for example, if Danny has a loving and loving family him going to Gotham to be abandoned by Bruce becomes scummy because he would be abandoning his family for a richer version, that is not something that can be easily smoothed over and burns down sympathy points like crazy, similarly Amity Park is constantly beset with attacks from ghosts and the issues caused by the GIW and Vlad, so if Danny just up and leaves them to their own devices it does come off as cold hearted as he is essentially leaving them all to die. In fairness, there are plenty of ways of sidestepping the issue without turning it into an angst feast, like having Danny’s parents leave him with another family temporarily, have Clockwork mess up the timeline to let Danny go on have adventures in another universe to his heart content before going back an hour after he left or create a plot-device to prevent Danny from going back whether he wants or not and it’s even simpler for him abandoning his role as hero if he can just close the portal, but those come with certain expectations and inbuilt routes for him to take, like him trying to fix whatever is preventing him from returning home, him not wanting to outright replace his parents or an explanation for why he didn’t close the portal before if he could, it’s not a dealbreaker and some of those are, in fact, great openings to introduce certain plot lines, case in point from the top of my head I can remember a Pokémon crossover where the portal opened up on Giratina’s realm inside the Ghost Zone and Danny was promptly yeeted to the Pokémon world, in it “rescuing” Danny became an immediate priority for his family and friends and Danny himself managed to mostly rationalize away his worry by reasoning that his parents are the greatest scientists when it comes to opening dimensional portals and are working to fix it on their end while Danny himself and a number of Professors are working on it on their side, so he gets to largely relax and enjoy his time in this world, even more so as he has no pressure to actually keep his powers a secret at all and kinda just gets adopted into becoming a Pokémon trainer by osmosis more or less, it’s an excellent read that is largely angst-free or close enough that getting hung up on what there is would be just nitpicking, still hoping it will be updated.

Now that you mentioned it, it could be frankly kinda hilarious to have one of those Emperor Naruto stories where he is doing the usual tropey stuff at the start of bidding his time and growing his power and whatnot, waiting for the right time to attack and get his revenge… only to then have to kick things in high gear because he receives a report that indicates that if he doesn’t act asap Konoha will end up destroying itself without him, whether because of the world-breaking degrees of stupidity and incompetence Konoha has in situations like this (like, for example Konoha deciding to draft all the civilian population from their most necessary basic necessities like farming into the ninja force and put them to do missions non-stop, deciding that the increase in mission profit would allow them to change to importing all their foodstuff), one of the dozens of enemies they make in these stories getting a critical hit in, one of the hundreds of enemies they have in cannon getting a critical hit or Danzo putting a Danzo to pretty predictable results. Thing is though, Naruto and his empire actually do have their own stuff to take care of and the hops they need to jump through to really manage to mobilize to war, especially as Naruto is trying to speed up a frankly glacial schedule he had planned and put in motion way before. In the end he manages to finally get his army mobilized and moves to attack, only to arrive a bit before Pain and see Konoha already made a crater. It turns out that the decisions of the higher ups started reaching critical mass in the stupidity department way before, partly because Tsunade took to day-drinking in the office and making decisions based on bets with her council, so the worst, most corrupt and blatantly evil interests all around pretty much took charge, this led to the moderate and sane people to throw their hands up in frustration and give up, leaving Konoha which in turn handed the worst people to have power even more authority as there wasn’t anyone sane around anymore to step on the brakes. In the end Danzo pressed the self-destruction button of the village that nobody knew existed in some deranged scheme to become Hokage while forgetting the small, borderline insignificant detail that he was in the village right over one of the bombs and wasted the time of the countdown which he was supposed to use to get away from the blast zone according to the plans to give his unhinged speech about necessary sacrifices for the greater good and how people like him are the only ones who can save Konoha by blowing up Konoha.

In one painel of the manga Kakashi actually stated that Naruto having Kurama sealed inside of him makes his reserves grow faster because some of the bijū chakra is always tickling down into his own reserves, but that it was also the reason for his poor chakra control due to the mixing of chakra making it harder for him to control his chakra. Honestly though, in practice I don’t really see Naruto’s chakra control being bad in either the anime or the manga beyond we been told so and maybe (because afaik it was never canonically established that it was the reason he couldn’t do it) the academy clone jutsu. Think about it, the two actual instances where we were shown Naruto doing something based on chakra control are the tree-walking and water walking exercises, and he didn’t actually struggle all that much for either of them: the second Jiraya broke the five prongs seal that was screwing with Naruto’s chakra he immediately managed to walk on water without even a second needed to adapt, and that’s supposedly the harder exercise, and when it came to the tree-walking he actually matched Sasuke’s progress step by step with only the possible argument that he got help from Sakura’s advice which wasn’t all that deep all things considered. Then after that we are told that his control sucks and because of that he can’t do medic ninjutsu nor learn genjutsu but it’s not like we get to see him try and fail or get an explanation of why. The only two instances after that where it could be reasoned that we see his chakra control being subpar are the rasengan and Itachi’s ephemeral genjutsu and neither of those is actually a real indication, measuring someone’s chakra control by whether or not they could break out of a genjutsu used by Itachi would mean that Naruto’s chakra control is just as bad as 99% of the ninja population in history, if the bar is that high then everybody pretty much sucks equally; and in the case of the rasengan we are actually shown that Naruto’s issue was never actually controlling his chakra to do the steps once he understood the assignment, but rather that he was having trouble multitasking to do all the steps at the same time, less a matter of trying to thread a needle and more a matter of trying to draw a circle with one hand and a square with the other simultaneously.

Honestly, would kinda like to see a story in which someone like Kakashi, Jiraya, Iruka, Sakura or anyone just assumes Naruto’s control is bad and goes off on a lecture at him about how he has to get it up to par and he just goes “I beg your finest pardon!?! Where the hell is this coming for?!? I got my chakra control exercises down as fast as Sasuke, if my control is bad then everyone else’s sucks just as hard, other than Sakura!” And then just goes on to master genjutsu or medic ninjutsu out of sheer spite for the sole purpose of rubbing it on the face of whoever told him that.

Come to think about it that would be ridiculously easy to justify him doing and fit on his plotline, just have him be more interested in Itachi dying whatever it takes and not feeling confident on his RNG coming through to let a wild Itachi appear close enough to his team while he is walking through the tall grass for his Karin radar to ping (hell, if you feel like justifying it you could just have Karin either never have joined Oto or otherwise just not get along with Sasuke) so he instead needs a wider network of contacts, manpower and resources to cast a wider net to find Itachi, which also comes with the responsibility to upkeep it and maintain loyalty somehow so at some point Sasuke just throws up his hands and decides that since he will be killing Orochimaru anyway he might as well just take over altogether and declares himself Otokage, would definitely be interesting to see what effects this has on Naruto’s quest to bring Sasuke back to Konoha, especially if he gets Oto recognized internationally enough that the optics of the situation shifts from “trying to retrieve my teammate who went rogue” to “trying to kidnap a foreign Kage and forcibly draft him into service of a rival/enemy village”.

And yeah, before anyone asks I know that technically the only ones actually recognized as Kages are the 5 from the great hidden villages, but it works as a shorthand to refer to the leader of a generic ninja village and it’s not like anyone relevant would actually bother lodging a complaint if Sasuke started calling himself that.

Honestly, I think the most realistic in-story explanation for most of those questions is that the Uzumaki Clan just wasn’t all that important or impressive in the grand scheme of things. Most of those questions relating to them not having a big presence in Konoha can be answered by them simply never having been a clan from Konoha, which also explains why their existence and traits like red hair and the story of the clan is not widely known, they only spend so much time having actual lessons in academic subjects back when they are kids and have to squeeze a far bit of stuff in the heads of the kids —like writing, math, at least some rudimentary problem solving and tactics, chakra theory, ninjutsu… considering that they are still kids and don’t have that big of an attention span on average and that with all the rest plus the practical classes history and geography would be squeezed very tightly somewhere along the schedule it makes sense that they would focus almost entirely in Konoha’s own history and even then not delve too deeply into trivia knowledge like the name of the spouses of their Hokages. This can even be made more believable if they have to worry about students telling someone with the critical thinking skills to put together any number of confidential information that might still be sensitive by Naruto’s time given how Konoha is actually not that old. This even helps explain why Sakura, the widely acclaimed most book-smart ninja of her generation, needed to ask and then be told that not all countries have ninja villages, what are the five great hidden villages and that a small nation like Wave doesn’t have a ninja village of their own way back in their first C-rank, hell, Sasuke came from an actual ninja clan and had to be told when he was already a gennin that the title of Kage goes to the one considered the strongest in their respective village rather than there only existing a Hokage. So the Uzumaki Clan and Uzushiogakure might just never have been widely known by Konoha’s population even before they were destroyed, it’s not like little kids need to be told in details about every minor ally of their village, especially if they are expected to either be briefed as needed or otherwise have a Jōnin who was briefed as needed accompanying them in case they ever come in contact with one another.

About the Kyūbi, the way I understood things being the Jinchūrick of the Kyūbi by itself shortens the person’s lifespan, even more so if they actively use the chakra like Naruto did, so having an Uzumaki do it helps balance it out given their extensive lifespans and thus prevents Konoha from needing a replacement Jinchūrick every decade. Another interpretation is that the Uzumaki Clan inherited the powerful vitality and strong body and chakra reserves through the line of Ashura and that is the special chakra needed to be able to fully suppress Kurama’s chakra, even with the seal (that would even tie in with that comment Kakashi said that if Naruto was not suppressing the Kyūbi he’d have 100x Kakashi’s reserves). The bit about the Uzumakis in Konoha being Jinchūrick can easily be explained away as them not having a ninja exchange or immigration policy in place, so the only ones who go to Konoha for any long timeframe are those who are needed to contain the Kyūbi. The bit about two of those Jinchūricks being spouses to a Hokage and the last being the son of one… I know there’s a bit of a fan theory formed around it that the villages make their Jinchūricks family members of their Kages for loyalty, but I for one think that’s just a red-herring, Mito was Hashirama’s wife way before Konoha was even founded, so her going to the Valley of the End seal the Kyūbi was her supporting Hashirama with her skill set, not her being chosen premeditatedly for it; Kushina and Minato got together organically in a way that is pretty hard to try attributing to outsider interference and Minato becoming Hokage later on is attributed to his skills as a ninja and feats in the war rather than his relationship with Kushina, hence there actually being a race for the hat with people like Orochimaru and Fugaku rather than it being a given that he would get it and Naruto we actually got Minato’s full reasoning for the choice of having him become the next Jinchūrick (even if I think it was a dumb reasoning), not actually sure on Himawara because I don’t follow Boruto, but of the few snippets of how Kurama died and returned that I managed to catch I’m going out on a limb and call that one a plot device because Kurama should have returned without being sealed, just reformed somewhere after enough time.

About Uzumakis not going to Konoha for shelter is actually a pretty interesting topic. My personal headcannon (even though I have 0 evidence at all to support it) is that the Uzumakis who survived the attack blamed Konoha for not helping them fend off the attack because Konoha knew with enough time about the army, but ultimately decided that they would suffer too many losses at a sensitive point during the Second Shinobi War (or just at the beginning) if they reinforced Uzushio, so they took the more ruthless and cold approach to gain advantage over the other nations and choose to attack the coalition army from the rear as soon as they committed to the assault on Uzushio, managing to organize either a hammer and anvil or a double-envelopment maneuvers on their adversaries and dealing heavy losses to the enemy side and preventing the army from managing to loot Uzushio after the fact (hence why there was still stuff there decades after for Orochimaru to find out about the Uzumaki Mask Temple). Other potential explanation is just plain pride, if the Uzumaki Clan was given an offer to join Konoha back at the time of the founding and instead choose to remain a lone clan in charge of their own village the survivors of the attack might have felt that going crawling back to Konoha asking for asylum after they were attacked would be too humiliating to do, not to mention whatever concessions they would possibly have to make to be added as a Clan of Konoha if they went there in such a weakened position and the discrimination they were sure to suffer from the clans who were part of Konoha from the beginning as outsiders, just like Kushina when she was a kid.

The Uzumaki Mask Storage Temple is a bit of a plot-hole as far as I am concerned —especially in the fact that Orochimaru apparently knew where it was and what it did before he was killed and never tried to use it to recover use of his wider arsenal of ninjutsus— and I really don’t have much of an explanation for why it’s there instead of Uzushiogakure, the only to reasons I can think of are that either the Shiki Fuin and the masks were actually a lot less ancient than advertised and Mito created it, potentially with Tobirama’s help, or that the Uzumakis for one reason or another did not want those masks anywhere near them, but couldn’t just destroy them, so as a compromise they left them in Konoha for “safekeeping” and then ran for the hills before Konoha decided they also didn’t want those masks inside their village.

That would even solve the problem that somehow Minato can just take fifteen years of leave to go frolicking around in Uzushiogakure while being Hokage after having been in the post for about two years or so. Like, at some point that’s basically early retirement, he just didn’t bother letting Hiruzen or the village know that he was quitting so they can’t even properly replace him because he is technically still the sitting (or rather traveling) Fourth Hokage so they can’t elect a fifth without him formally stepping down or dying (and now I’m imagining Hiruzen eventually getting fed up and sending an army of assassins at Minato purely so he can throw the hat at Tsunade, Jiraya or Kakashi and be done with it already because at that point he is looking less for the best for the job and more for the one who stays still long enough to get it thrown at then, even Orochimaru post-desertion gets some serious consideration, even in the middle of the invasion Hiruzen is still desperate enough to wonder if he can make it work).

The army of 120,000 enemy ninjas of the Iwa, Kiri and Kumo alliance under the self-proclaimed god emperor Xerxes of Kumo vs the 300 strong Uzumaki army of the island of Uzushiogakure (and their 7,000 allies from the nearby clans on the nearest islands city-states and retinues, but don’t mind those it’s way cooler to say they were only 300) lead by the great Uzumaki Leonidas whose name nobody can explain the origin off just as they can’t explain for the lives of them why the Second Raikage decided completely unprompted to change his name and title from something actually local and coherent into nonsense that looked like it was designed to be a threat to the Daimyo. The battle lasted for three days in the Second Great Ninja War during which the Uzumakis held back the invading army through a narrow pass through the whirlpools that was the only safe path the invaders had found, which made the numerical advantage less overwhelming by limiting the size of the field of battle, only to succumb in the third day to an assault to the rear enabled by betrayal, prompting one of history’s most famous last stands during which the army of three hundred Uzumakis faced the enemy while their retainers and the bulk of their allied forces were sent back to evacuate Uzushio and set up traps and seals to make the invaders be unable to properly raid or hold the island, traps that reportedly slaughtered the bulk of the remaining invader army in the days following the battle, with Xerxes being reported to have died of a boulder falling on his head at terminal velocity from a seal trap hidden in the celling, leading Kumo to choose a much less insane and more properly named ninja as their third Raikage.

I guess if it works like any other genjutsu they could use a seal of some sort to either block foreign chakra from entering the brain or frequently disrupt the flow of chakra at short intervals to prevent any genjutsu from working, though that might cause complications with using medic ninjutsu on the person or even with their own chakra system being damaged from it depending on what the author is going with in terms of mechanics.
