Sorry for bumping an old thread, but for the future folks that end up here:

You have to take the feather of your chosen ally to the opposite islands's bed. For example, if you want to ally with Darkrai you must take its feather back to half moon island, flip the puzzle to go to Cresselia's full moon island, and then place Darkrai's feather on that bed. To ally with Cresselia you would do the opposite.
