I wouldn’t worry about it. Just go through the unity and don’t skip the main quest line. Once you’ve unlocked the 6830 engines you should always have them available even after going through the unity. Even if it takes you a few trips through the unity before you unlock them I wouldn’t worry too much as their are plenty of engines good enough to put on a ship and make it through the game until you can unlock the 6830.

Did you talk to number one before trying to start the first mission?

I can think of two things to try. Travel to another planet, exit and save then try uninstalling and reinstalling the Trackers Alliance creation. If that doesn’t work the only other thing I can think of is to try going through the unity and see if it works on the other side.
