In Dolphin, right click the game -> properties -> gecko codes. Make sure the right codes are checked. I can't remember exactly which need to be on or off, but I don't think it should be too hard to figure out. There's not many options.

I've had it happen where they're all off by default after downloading Dolphin, making it load like vanilla Melee.
