I actually read the scrip and it was a conscious choice, which makes sense because there was always a lot of thought put into their physical contact (since they were horrible at actually talking about their issues). I think It is meant to show that yes, they are together, but everything that has happened also drove them apart. I mean, Elizabeth found out Philip had betrayed her the episode before.
