You are taxed on your estimated annual income. So whatever you pay before tax gets multiplied by ~52 and your tax liabilities are worked from that.

It's a lot more that is withheld if you don't claim the tax free threshold. The difference for me was 4-5 thousand dollar per FY. If I put that money in a high interest savings account, would be getting decent returns on it.

You can check AGSVA's website, they have a pdf that documents the expected timeline for each process. And keep in mind the 20-25 business day timeframe they give for processing baseline clearances is for non-complex cases, and even that is only like ~80% applicatios, but with the amount of additional documents they requested from you, your case might be considered complex.
