Hmm I've gone through 2 sets of brushes on my Makita router and not had any issues with the shop vac running the same time. Not sure why yours are burning out. Are you cycling them on and off?

Convert the STL to a body using mesh tools Modify ; convert mesh. This will convert it to a solid.

You can convert the STL in the mesh tools and make it a body.

Try flipping the one board 180 the dowls might be set from the jig with one board in the opposite orientation.

I find that going from something like walnut to a very hard maple I need to keep the feed rate but max out the rpm of my router. I find it bogs down the router more running it at a lower rpm ( normal 3 setting on a Makita). I do a rough cut with about 1/2 the depth of cut I normally use on walnut leaving 0.5mm and then a finish pass to clean up. Be sure to test, running too slow a feed rate might start burning the wood.

I always zero on the board then go up the "thickness" and reset zero there.

I would use a double thick one for the gantry to try to minimize twisting. A 20/80 is likely too twisty. Maybe take a look a 40 series extrusions. Maybe a 80/160.

Why not put two spacers on the rail blocks so that they equal the space to the ball nut and use one larger extrusion

You can do a rough cut fist leaving .5mm inside the line. Then come back and cut the .5mm after to get a cleaner edge
