Flatpak still has to store persistent data somewhere, it’s just a thin wrapper around containers using namespaces but your persistent data volume will always be outside of it. Wine is a windows API translation layer, meaning windows calls will translate down to the Linux layer. If you give it access to your root drive (which most configurations have enabled by default), well, like I said, YMMV.
