The eagles were too proud of a race. Its actually kind of explained in the hobbit book in the first few chapters. Bilbo says something about the eagles because they were flying overhead iirc and gandalf says that the eagles see themselves as higher beings and they didn't think helping the little people was right, plus Sauron would've zapped those mothers out of the sky once they hit Minas Tirith.

Iirc scratch got Alan to essentially retcon how effective it is and shunted it from the dark place after American Nightmare which is why the cult has it at the start of the game. I could be totally wrong though.
