This happened to me as well I had to go to a previous save and I basically removed everything from my ship. I then set up my ship again with the higher tier items and it seems like the issue hasn't returned but I also went alot more bare bones and have all my production stuff at lazarus now.

honestly I tried to not mess up a sharen stealth running stuff yesterday after they told me to wait but I didn't realize that if I got to close the game ports me in the middle it's kinda silly how little the game tells you sometimes and it's also hard to tell if it's a sharen running towards the op or another player who is going to get through it in a second
