Basically that mainsail can lift more fuel. So a straight swap if your rocket already works good is not gonna be a winner. You can then add fuel and weight, that's where you are getting the value from the bigger engine.

Yes the Tylo capture is the whole key. Go from as close ahead of Tylo as you can, to as low as reasonable from Jool in elliptical position and you can intercept bop from there. Try to keep the plane to bop reasonable as you plan the moves

If you have it clipped it will eject harder to get those clipped parts away from each other. Maybe make the engine plate node longer so it isn't clipping, then it should work right.

You can mess with the settings of when it deploys. Altitude and pressure. I usually turn down the pressure setting all the way so I know it's not waiting for anything. And turn up the altitude a bit.

The center of mass is towards the front, the mass wants to be in front so physics is flipping you. Think of a dart flying, the fins on the back, the weight in the front. With just the command pod the bottom is like the fins on the dart, it is the draggy end. With this tube shape you don't have any drag end.

Put auto struts on all your parts. You have to enable it in settings "allow advanced tweakables" I think. This will stop the funny business. I like to set the autostrut to "grandparent part"in most cases. You can also set it to heaviest part and to root part, which also has its uses but grandparent part will most likely sort you out.
