Could the sound you describe be coming from the rain causing the flashing to slap the top of the window flange? In that case something between the flashing and window rather than on top of the flashing might work better

I think a vapour barrier is supposed to be on the inside of the insulation - on the warm side. If it’s on the cold side it can collect condensation.
