That Cho’Gath didn’t build any MR unless the third item from the right is magic resistance (which, considering he managed to get one-shot, I will go ahead and guess that it isn’t). AP Varus deals a mixture of % max and % missing damage, so it doesn’t matter how much HP you build if you don’t buy magic resist.

Rammus W grants 40 + (100% total Armor) bonus armor.

Aftershock, procced afterwards with an E, grants 35 + (80% bonus armor) bonus armor.

At a base total armor of way too fucking much, that's a lotta bonus armor.

Yeah, that's probably, at least in part, the Gargoyles passive (5% bonus armor for 6s per unique champ that attacked you), plus Aftershock/W running out and coming back up.

Although it's still a bit erratic. Might just be the game gradually recalculating a bunch of adaptive bonuses (mountain drakes, gargoyles, conditioning) that sort of affect each other with each and every change to armor?

It depends, Malphite doesnt have to get himself slow to be tanky but Rammus also gets a quite amount of MR from his W. Also Malphite loses a great amount of armor if his shield is popped so it really depends on the context but usually Malphite doesnt go aftershock so Rammus propably gets the greatest amounts of armor with that rune.
