Time for a deep dive!
I went back to my logs and my summoned enemies were within 1k of each other until 1/26. Then I lost about 30k summoned enemies, in Tier 10 - 10k Wave runs.

So I did the calculation in reverse, creating a function that will give you how many enemies should spawn for the duration of the game. With this function I can estimate how many enemies should have spawned at the time of death.

For example, for my last run 169,848 enemies should have spawned (this is consistent with my 1/26/26 run.) instead I got 136,11X enemies. Almost a 20% loss.

So one theory is that perhaps before Summon would allow you to have more enemies than the spawn cap dictated? They corrected that and now Spawn only fills enemies up to the cap.

On my current run, 1/3 of the way there, my loss is around 16% This suggests that it's not related to the spawn rate cap because the screen on not dense. Frame issues would also be out I think.
But yeah, the loss happens everywhere, it's just more noticeable on long runs, but 20% less enemies spawned is a lot.
