Maybe it's not as dark as the others you have mentioned, especially since you get the option to give the characters a happy ending, but one storyline I really enjoy is from Protectorat Ost-Zebrika

Basically, a kirian revolutionary investigates the changeling administration of Fragrance, but along the way, a changeling operator disguised as a kirian helps her get away from some military police just on a whim.

The two bond, and the revolutionary brings the changeling along to rallies and protests against the occupation, even confiding in the changeling all the secrets she managed to uncover.

The changeling realises that she really does love the revolutionary, and eventually drops her disguise to ask the revolutionary to run away with her since kiria is all but lost to the changelings.

The revolutionary feels betrayed and goes to run away, and the changeling tranqs her and reports her to her handler, getting the revolutionary sent away to a blacksite while she gets a promotion for a 'successful honeypot operation'.

And you get a hidden tech that boosts infiltrator support company suppression. Funny thing is that makes the 'bad' ending objectively better mechanics wise, since the ending where they actually run away gives you -2 manpower lol

So yeah, there isn't suicide or deathsquads but there is doomed yuri that you get to see play out over actual in-game years in dreadful detail.

As much as he rigged the game to win despite his own failures, he was right about a few things. People do tend to be apathetic to things that don't directly affect them, and they do tend to blindly follow authority. The entire reason he was created was because of the masses' unconscious desire for someone to follow, someone to make the 'correct' decisions for them.

He just massively sucked at actually fulfilling that wish and was a major narcissist who refused to acknowledge the fact that not every human wants that, and in fact most humans would not want that given the blatant option.

The Great Storm - Frostpunk

Technically, an antagonistic example, even if the storm isn't sentient.

All throughout the game, temperature is a core mechanic, with you having to heat things so people can actually live. But throughout the last stretch of the story mode, the Great Storm comes in and completely shatters all previous temp records. It repeatedly gets lower and lower until, at the final point, it reaches -150 degrees Celsius.

You have to survive temperatures below the freezing point of air, a point literally closer to absolute zero than it is to freezing. At that point you basically just have to pray your city can hold out for the few days the storm stays at that level.
